I have two IFD540s.   Occasionally, it becomes desirable to shut down IFD number one for a reset.

It seems like most times, pushing the power button on the upper left-hand corner triggers the countdown, but it doesn't shut down. The only way to shut it down is to recycle the avionics master.

Is this a hardware problem, a software problem, or something else?

You should have individual circuit breaker(s) powering the IFD.  You could pull the breaker(s) to just the unit, instead of killing all your avionics.

If you're on the ground, you can also go to AUX > SYS tab > Download Logs key to reboot the unit into the maintenance mode (I think that's what it's called), and then press the "Done" key to reboot back into operational mode.

I'm curious about what causes you to want to reset the IFD, though.

You need to press and hold the volume button until the counter counts down and the unit turns off, about 5 seconds

But this unit counts down to zero and doesn't shut off even if you hold it more?

If the unit is not shutting down after the countdown expires, then Tech Support will want to know about it.
